I'm really wondering about the following sentence. Does it make sense? Is it logical/rational to say that rock layers are organisms?

Context:
The progression in these rock layers in this manner from simple organisms to more complex is obvious and clear, there’s no denying it. It clearly points to the evolution of organisms.

The qualifiers break up the sentence. The progression ... from simple organisms to more complex is obvious and clear, there’s no denying it. It clearly points to the evolution of organisms.

The basic sentence is perfectly clear, and it still is when you re-insert the qualifiers.
You are right that rock layers are not organisms. Within the rock layers is a progression of organisms, and that is slightly different.

As it's often the case the sentence makes PERFECT sense - once you become aware of what is implicitly there. (and not explicitly stated as "being too blindingly obvious (for the author) to be any need to say it")

It's not "the rock layers" that are progressing from simple to complex,

it's "the organisms whose fossils are found in these rock layers" that are progressing from simple to complex.

The sentence means the rock layers have various fossils from simple animals or plants (organisms) to more complex ones from layer to layer.

Deeper rock layers have fossils of simple organisms, shallow layers have more complex ones.

The deeper rock layers have fossils of simple organisms, the more shallow layers have fossils of more complex organisms. That is why the author said there was a progression (from deep to shallow and from simple to more complex), assuming a volcano keeps adding lava (rocks) layer by layer to the site.
