юридически/методически подчиняется

думаю, вместо методически надо писать методологически

Сотрудник юридически подчиняется Управляющему филиалом компании «ХХХ», Москва, а методически Менеджеру группы по техническому сотрудничеству с «ААА».

Да, administratively - юридически, functionally - методически. У нас в компании это так называют.

legally subordinate to/accountable to

Для "юридически подчиняется" я бы выбрал subordinate, а для "методологически подчиняется" — accountable. Если я правильно понимаю, о чем идет речь.
