without more context, you're very much on your own and will have to trust your own judgement here. perhaps there is context beyond the words immediately in front or behind the terms.
upstream and downstream is a very recurrent term on kudoz, the main reason being, in my opinion, that although it is very commonly and widely understandable applied to a great number of subjects in english, this association is not equally widespread in spanish. it can be understood, but it is not necessarily the best choice.
to me it is not quite clear what you mean by organisational structure, but if referring to hierarchy, which you could call "cadena de mando", then upstream might be close to the "alta dirección" and downstream would be near the "bases".
if we imagine a river, upstream is where water springs from (originates), downstream is where they go to. figuratively, this represents different places in a logical succession where events can take place.
in an organizational structure, . upstream would be closer to the origin, i.e. those making decisions on a "macro" scale, while downstream would be closer to the basic teaching level.
however, when speaking of decentralising, you might want to translate upstream on a "national" or "regional" scale and downstream as "local"; mecanismos a escala regional y local, for example.
as i say, only the rest of the context can really tell which translation is best, since the terms have a single equivalent which is as linguistically free-flowing as in english
