General context on how to promote the use of crops that are more eco-friendly to land use and observe EU directives...

Context: (Bullet point)
All companies, associations and institutions participating in the production, processing and marketing of INDIGENOUS OIL and protein-bearing plants are gathered under this association.

I am confused by the fact that it appears that indigenous oil refers to "recursos autóctonos de crudo" so how come it appears in such context... unless there is another meaning that elludes me.

Agriculture Soy.
Soy beans are planted not anly for the oil.
After the oil is extracted, the resulting meal is sold as a very rich protein fodder component.

I wouldn´t be so sure about Alistair´s answer as indigenous oil does exist as aceite indígena and it is a manufactured product. Maybe you should ask the client but I think the sentence is correct and shows indigenous oil AND then protein-bearing plants (which means a separate/different thing).

The adjective "bearing" is associated both to the noun "protein" and the noun "oil". The syntagm could be reworded as "indigenous oil-bearing and protein-bearing plants".

Therefore, I'd go for "plantas oleaginosas autóctonas".
