: whether or not the 'en' is missing, this is the idea: in accordance with / by applying / etc.

the procedure ... is/shall be applied
This may be a little literal, but it is not too bad.
Yakov's "in compliance with the provisions of" is wordy, clumsy and not even particularly accurate. Do procedures have provisions? Why "compliance" anyway, rather than the more usual "accordance"?
"Il est fait en application..." is nonsense. To what does "Il" refer? "Il est fait application..." is a straightforward impersonal construction, and is equivalent to "Application est faite...", which latter, however, sounds a bit weird to my ears.

I agree with Sue Levy. "en" is not necessary in this case. ;-)
