So, in the quest of a translation that's both accurate and preserves the order of the information being stated,
something like
"(at the time) when acting/serving/whatever as rector
at the Aristotle University
was Guy A..."
or
"(at the time) when the rectorship
of the Aristotle University
was held by Guy A..."
might be worth considering...
"On behalf of...", "During/Under the rectorship of...", or perhaps even "...being the rector..." might all have the potential to fit into the aforementioned syntax.
Unsurprisingly, the formulation is still, however, not as simple as that:

I'm not saying i should, but let's say i'd like to preserve the order that the information is being stated in...
Since πρυτανεύοντος is actually a participle - a verb, that is - it can be followed by information concerning the whereavouts of the rectorship, before the rector himself is actually mentioned...
and i believe Nick is right in assuming an inherent temporal connotation, which might also eplained why there is another guy signing the diploma

The (Name) In his Capacity as Dean to the (University) Awards this XXXX to the undermentioned (Guy C).
If it is Guy 'B' who is awarding(the action) the Diploma, then he/she does so 'ON BEHALF' of the Dean/ The (named) University...
I can't really copy the entire text, but it more or less looks like this:
Πρυτανεύοντος Guy A...
Guy B (the head of the department)...
has awarded Guy C (the graduate) the following diploma...
So I'd like an expression that when followed by a Guy's name,
can be left as is, without that Guy being the subject of any subsequent verb...
I'm not sure the suggestions mentioned can be used in this manner.
