just reread context here and once again there is a pun or wordplay happening:
Beware hatchway=be careful you don't fall into the vault (or hold of ship here) and
thy coffin lies handy =if you fall in you'll die
as said earlier vault is often a place to hold coffins below (in basement) of church so there is complete play on words here
