También se puede usar el verbo "escindir", aunque en este caso concreto, "eliminar" me suena más natural (simple cuestión de oído).
En cambio, no emplearía "degradar", que tiene un sentido más radical.
En inglés también es frecuente emplear en este contexto el verbo "to remove" ("removal of de Boc group", o de cualquier otro grupo), como en las siguientes páginas:
"After removal of the Boc group with uifluoroacetic acid (TFA),..."

Por último, en castellano siempre suena más natural la voz activa (se escindió, se eliminó) que la pasiva (fue escindido, fue eliminado).
