XXXX est une Société qui propose sa solution de gestion et de partage de la connaissance à YYYY au travers d’une application appelée BBBB.
Le premier déploiement de BBBB dans sa version pilote date de mi 2003. Depuis de nombreuses évolutions de personnalisation ont été apportée à la solution BBBB.
Durant l’été 2005 une filiale de YYYY, ZZZZ, a rejoint le programme d’échange de Best Practices. Des évolutions importantes de personnalisation pour cette filiale ont été entreprises sur la même instance, pour limiter les coûts dans un premier temps.

this never refers to time in French..it refers to an object or a thing..here they customized the BBBB to fit the new subsidiary

It was adapted to fit the needs of the new company..

Look at the first statement; I understand like this:
La societé XXXX a proposé sa solution BBBB à la societé YYYY et à personnalisé la solution pour la filiale ZZZZ
Moreover, in Harrap's dictionary "instance" is "autorité"

'instance' can have many meannings as: time, an object in Object Oriented Approach, or juridical meanning
you have to chose the appropriate one :)
