I always thought of retiring here and that almost came to an end when A [company] filed for bankruptcy and we went through a year of questioning our future every day. The day X [president of comapny] came to welcome us to the B [company] family questions came and questions went.

Yes, it's usually "questions came and went", and I believe it is used to stress the flurry of questions rather than the fact that they were satisfactorily answered.

I belive that's the intent.

Another (slight) possibility is that there were unsatisfactory answers to the questions that were asked.

There was an abundant exchange of questions

when X came to welcome the new company. A lot of things were cleared up but newer questions were also introduced or old questions were left unanswered.
