'As prospecções permitiram identificar um conjunto de pequenos sítios que, após a realização de sondagens arqueológicas, revelaram “arcos curtos” na diacronia de ocupação, ou seja, o abandono realizado duas ou três gerações após a sua fundação.'
This is about something they call 'quintas republicanas'.
I'm not very familiar with these terms, so I thought that maybe one of you would know what they're talking about, since I don't know if these are actual arches or have a different meaning...
Thanks in advance for your help!

short activity
Dado o contexto, parece-me que a tradução correta seria algo como "revealed short activity in the diachrony of occupation (...)".
Isto é algo semelhante a um conceito da geologia, os fósseis de idade. Estes são fósseis pertencentes a espécies que viveram durante um período relativamente curto, e podem ser usados para datar acontecimentos.
Neste caso, a frase "o abandono realizado duas ou três gerações após a sua fundação" diz que a ocupação durou pouco tempo, e podemos comparar esta situação ao que referi acima.

brief arcs
I would translate it literally. It is not uncommon to speak of "brief arcs" of history or in a story. The phrase is also famously used in a poem by Elizabeth Bishop "Brazil".
The link below refers to an archeology thesis in which "arc" is mentioned several times and "brief arcs" once. The thesis is hard to copy from, but it is about an ancient archeological site in the Hebrides:
