I think that propia modifies definición rather than programs, so I'd translate it as (with options in brackets):
the possibility of effectively influencing ... a suitable [an appropriate] definition [design] for the programs
the possibility of effectively influencing ... a suitable [an appropriate] definition [design] for the programs

: You are right that propia modifies definición rather than programas. I also have the impression that it may be suggesting a redefinition of existing programs, though this excerpt doesn't specifically say so.

Well, if you want an exact translation that would respect the style of the author, then for
influir de manera eficaz [...] en la propia definicion de los programas
you might want to put
effectively influencing/effectively having an influence on [...] the definition of the programs per se
where "per se" can modify either "programs" or "definition" regardless of gender
in you look at the spanish version again, the word "propia" is modifying the word "definition", not the word "programas"
anyway, sorry if I got too persnickety.
it's just another suggestion and I guess it's application would depend on how picky you'd have to be with regard to style or whatever so as to satisfy your client (only you can know this)
