Chief Clerk's Office
Nancy, si el Oficial Mayor es el Chief Clerk, entonces la Oficialía es, como tú dices, Office of the Chief Clerk, o simplemente Chief Clerk's Office.

Chief Registrar's Office
in my university the "clerk" (the biggest one) was the Registrar, who recorded all the grades. Just might work.

: I would be more inclined to Registrar since it is a University. We never had a "Chief Clerk" in our University.

Secretario Primero, o Administrador General
El mayor, el oficial mayor, el secretario primero de una secretaría. Administrador General. (Where the military grade mayor or "major" comes from. It is the building or camp administrator -- but not in the line of operatinal command.)
